Executive orders are only allowed to set new policy for the executive branch. They cannot set new law or impact things outside of the executive branch (except by cutting government contracts and the like).

Right, but while we all wait for the Supreme Court to maybe step in, Microsoft will probably just comply.

Depends entirely on the context. For a few projects, probably (they have lots of government contracts), for others, a lower court is likely to throw things out pretty quick.
